To be eligible for M.Sc Mathematics through IIT JAM you must have studied Mathematics for minimum two years or four semesters in your Engineering irrespective of your discipline to be eligible.If you have studied Mathematics as mentioned above you can apply for it.

It seems like you have less chances of getting into M.Sc IIT.
If you are general candidate student then you may have to lose all the hope here.
If you are a obc candidate, you can get a new IIT like IIT BHUBANESWAR .
If you have sc/st quota then you can get into Old IITs easily specially if you have st quota.

According to the eligibility criteria, for a Candidate to appear for M.Sc Mathematics for IIT JAM, he/she should have completed Bachelor's degree with Mathematics as a subject atleast for 2 years or 4 semesters. But if you have studied only 3 Semesters, unfortunately, you might not be qualified for IIT JAM. The closing ranks for NITs depend on a variety of factors.According to last years result the closing ranks for Physics for OBC category are give below :
NIT Jamshedpur - 2221
NIT Jalandhar - 2059
NIT Hamirpur - 2261
NIT Agartala - 2098

Based on this rank the chances are less to get a seat in IITs for M.Sc physics programme but you can have the chance to get NIT Agartala, NIT Calicut, NIT Durgapur, NIT Hamirpur for M.Sc Physics programme.
