IIT JAM Eligibility Criteria mandates candidates to hold a Bachelor’s Degree . Candidates belonging to General/OBC (Non-Creamy Layer) category must have at least 55% aggregate in Bachelor’s. The marks secured include all the subjects studied at the graduation level, without rounding off the marks.
So you obviously appears for the IIT JAM.

Yes you can still apply for your M.Sc degree. Because still you have one semester remaining. JAM application, TIFR application portals may get closed, but you can apply for upcoming notifications regarding admission. Universities call for admission, colleges also nearly in the month of March. So be ready to apply for them.

Look, IIT-JAM cutoffs vary year by year. There was a sudden change in the cutoffs of different IITs last year which changed the whole pattern.
That was due to the level of Difficulty was low compared to previous years and hence the cutoff went very hight and even at 60 Score in IIT-JAM, one could not get IIT- Indore.
But, the cut-offs are suppose to go down and this time it's IIT Kanpur conducting JAM, and the level of difficulty is also going to increase. So, don't just think of a number as benchmark and attempt. You will get the idea of the paper in the exam hall itself and attempt accordingly.
This year, you have decent chances of getting IIT Indore if you score better which is appropriate at 60.

to become eligible for iit jam msc mathematics courses admission you need to have bachelors degree in chemisrty with 3 years duration course. also it is mandatory to have mathematics as a subject in 10+2 level. if you have done bachelors courses in mathematics with chemistry as additional subject then you are not eligible.
see iit jam is not the only one exam for msc courses. but if you want to do msc from iits then iit jam is the only one exam. however there is many reputed university in india conducts post graduate entrance test. some popular exam is like banaras hindu university entrance test, delhi university entrance test, jnu entrance test for post graduate etc.

At first IITs do not have any Botany Course.But some courses are there which are related to Botany . If you are in the final year you can apply for IITJAM.The application process starts every year on September and the portal closes on October.
The fee for application is 1500 for General candidates
And 750 for Sc,ST ,PWD and Girls.
IITB,IITI and IITR provide M.Sc in Biotechnology.
IITkgp offers Joint M.Sc.- Ph.D. in Molecular Medical Microbiology.
