Yes definitely you can appear for Msc Chemistry via IIT JAM and you are completely eligible  if you have had Chemistry as subject for 3years or six semesters.

Yes you need to pay the whole course fee.But you will be given with various scholarships from which your course fee will be less.Some institute also provide you with fees deduction if you do well in your academics and some provide deduction depending on your family financial background.So
