Yes definitely ypu can go for NIOS exam for maths to be eligible for appearing in JEE exam.
NIOS is a recognized board if you qualify on demand Mathematics examination from NIOS board yes you're eligible to appear in Jee main.
Admission for NIOS senior secondary is based on your Grade 10 qualification. So, there is no question about which subject you studied in Grade 12 from any Board. You can still enroll for Physics through NIOS On-Demand exam.

Without studying chemistry in 12th you can get into computer science engineering course. It is a four year undergraduate program including both Theoretical and practical. Eligibility criteria for computer science engineering is candidates should have passed the 12th with subjects physics mathematics and English. Chemistry is not required to studying computer science. knowledge in math subjects like Discrete Mathematics, Graph Theory, Probability and Statistics is required and will be useful.

Yes it is possible most of the times students give improvement examination in order to improve the their board results. See, if they are not happy with the results then for sure go for it because it improves their chances of getting good college further.
